Apparently, Nexus developers are uncomfortable with designing a system that allows files to be deleted and not served to users, so they've opted take one feature away to support another.

This was a unilateral decision by the Nexus. The Nexus recently decided to remove a feature that had been available to mod authors for as long as I've been a mod author user: the ability to delete old files and old versions.
